So I go to remove the cowling on the Chevy truck to try and fix the driver side wiper blade. As I remove all the clips on the cowling I get to the passenger side and notice there are two clips sitting in a metal bracket at the rear of the engine compartment. Any ideas where they belong?

Well since I can't get the Chrysler in 4wheel drive to haul hay trailers I have to use the Chevy. I'll just continue the journey fixing the wipers on it. The clips will remain a mystery.
 
Those are transmission cooler line clips. They go in the quick connect fittings at the radiator. Probably got lost or left laying on the cowl at some point in the truck's past. They have nothing to do with the cowl.
 
Trade the chivy, buy a Ram, and then you don't have to worry about the clips.
 
The Ram has quick connectors with clips also, just a different type.
Side note: Fluid line quick connectors are named correctly. They connect quick but don't necessarily disconnect quick, no matter how complete a disconnect tool kit you have, especially if they've been connected for 15 years in a salt using state. Not that I have any experience in that! lol (Wisconsin)
